I think that in turning to chide the dugout the ump didn't see Lowe patting, so then when the ump returns his attention to Lowe it's "too late". And obviously he could never admit any lack of omniscience and allow for the possibility Lowe was signaling out of view.

I was about 85% of the way through typing my response when I realized I was doing at "no, [exactly the same thing you said]" type reply I'm definitely curious to hear from the umpire why he denied the challenge, but I think you're right - in his mind it was dugout-assisted, rather than too late. Kind of crazy that a reply system created to prevent "I said what I said and that's final" mistakes just leads to a new variety of the same thing.
